Ah yes, Milwaukee Mopar Motor - was started about 8 years ago by a group of individuals. Short lived enterprise, as families and other interests quickly pulled the individuals away from it. The websites owner keeps it active to showcase his 1500 HP TT Viper, and his Hemi Challenger that's being built. Truth be told, if I had a 1500 HP car sitting around I'd probably have a website too - cause it's only natural to brag... However, calls and emails to that site go into the great abyss. I've posted about it a few times over the years, but can't imagine anyone remembers or has even seen the posts.
So, that solves the mystery of who you thought you were calling. That confusion is not something I can solve, so I just try and let people know it isn't me - it's nobody - just a phantom site.
Anyway,
I have a major project at work, and if you parked your car in front of my door I still wouldn't even consider looking at it for at least three weeks. Based on info you have stated, would it be feasible to replace the wiring harness? I know you took out the NA and put in the TT, and although there are some differences with plugs - primarily with the plenum area and O2 sensors, they shouldn't prevent it from at least starting.
It's pretty easy to find harnesses nowadays, as more and more cars get parted out. Have you considered going this route to solve the issue with your wires? Also, if you took out the NA and are putting in a TT, what did you do about the ECU / fuel injectors / fuel pump?
I'm too far from Oshkosh to stop by and look, and truthfully don't even know when I'll be up that way before spring.
Again, I haven't seen it, but if the wiring it hacked, buying a new harness might be your best route.
Did this car ever run while you owned it, or did you purchase it broken?

Thank you for taking your time out to ask me some questions.
I looked for a matching year harness on flea-bay and found one for under $400 and it is supposidly not cut. I do own a "Mines" ecu and a winebarro 250lph fuel pump. I had not considered doing a full harness swap, I imagine it being so far beyond my knowledge it seems overwhelming. I have tt injectors as they came with the tt engine.
The car did run when I purchased it, but only for about 2 weeks. The guy who sold it to me rolled the odometer back a substancial amount.

It's all good. According to your profile you started this project a year ago - you're probably getting impatient.
Ok, so if it ran when you bought it, AND you haven't changed or removed any of the wiring, one could assume you should be able to get it running again. It's virtually impossible to plug any of those connectors into the wrong place, as they are kinda preformed / stretched to go to their proper location. What happens when you turn the key? Do you get power inside the instrument cluster? Will the starter spin?

Hey, I do not get any response from turning the key besides a click at the starter fuse in the main box. When I turn the starter manually there is compression but no fuel/spark. The lights come on the dash and I get spark from pin 3 on the mfi relay. I used the harness that came on the engine with the harness that was origanally in the body. Thanks again!

Couple of things.
You're not getting ignition power at starter, so chase that little wire from the starter all the way up. Is it connected, or just laying there?
Do you still have the other engine harness? If you can't get this one to work, you could use the original. You'd have to wire in resistors for the injectors - which isn't that difficult - and a few other small things. Something to consider, since you know the car ran with that harness.
When you say you have that fuel pump and ECU, I'm assuming they are installed in the car?
Probably don't want to do it, but if I owned it, I'd probably consider using the other harness since your car ran with it, and does nothing with this one.

Bringing up a thread from the dead, wanted to update and let you know I went with your suggestion of trying a new engine harness. It seems that because the harness I was using was JDM the connectors did not all match (most did) but some important ones like C-27 and C-29 did not.
The CAS and harness should be here by next monday if I can get ahold of the sellers and have it shipped.
Hope it starts.... I have heard it crank and if it had loud nock I would have heard it then right? The inside of the tranny is still really shiny not much oil or dirt deposits. I am wondering why I can not find 6th gear and reverse, is it because my car was originally a 5 speed and now I used a 6 speed transmission? I have not seen any write ups on 3si on 5 speed to 6 speed conversions so if someone has a link I would appreciate it.
I will post a video next week of the first start since the swap.
